Think of it more like lego, the set may come with a few designs on the box but you are not limited to making these designs. You might start and finish with a particular preset but you certainly do not have too. The existing presets are there as examples or starting points. While nik collection does have built in presets you can create your own starting from an existing preset or from scratch.

HDR efex will let you save the composite image as a new file. If you wish to make a HDR image it may take a little ground work make copies of say 3 images and place them in a folder and then use HDR Efex to open them. Photoshop Elements may not have the ability to pass more than one image to the HDR plugin but that's a limitation of elements and not the plugin. HDR Efex can use several images, it is designed to have several image files passed to it by a host program, but the file menu can be used to shift select several images if you have image a b and c select a hold shift and select c and now a b and c are highlighted now press the open button.

Silver Efex is a series of B&W presets, but not being a B&W fan I cannot make a comment. Sharpener is no too bad but does tend to produce a lot of noise. HDR Efex is not a proper HDR as it only uses on image and not several. I would tend to believe the last group, the first group just haven't figured out how to do so. Sometimes some folk will say the plugins do not work with a particular program, and others say they do. Now you can use the gimp to use layer effects and masking just like in photoshop. If you have say gimp and lightroom you could export the 2 versions created in lightroom and open both in gimp and select one to copy and paste as a new layer in the other. So if you want to work on a picture standalone make a duplicate first because once the duplicate is operated on and the save button pressed there is no going back for that file. A bit like a pocket calculator you do a sum like 5+3 the calculator shows 8 the calculator doesn't remember the 5 and the 3. If you work with nik plugins standalone you are working on one original file and it will be overwritten by the result. Only one of which can have lightroom adjustments removed. There are now two independent versions of the image in lightroom. With Lightroom which doesn't have layer based tools as such, lightroom creates a second copy of an image as adjusted in lightroom which is returned along side the original. This allows for that layer to be turned on or off, use transparency to control the strength of the layer within the stack and layer masks to selectively apply the effect. With a layer based image editor a layer is created and passed to the plugin and this is returned and stacked on the layer stack. The HDR module is an exception and takes a number of images and returns a composite image (this module has a load and save menu). They are designed with the exception of the hdr module to be opened with a single argument, an image file either jpeg, Tiff or Png, and return that image file modified. e.g there is no print menu item because that is a job for the host program. Yes you can use the nik collection as standalone programs but much easier to use as a plugin they are designed to do a limited number of tasks well.
